Microbiome Analysis Laboratory

Microbiome laboratory is a new core facility of the RECETOX RI research infrastructure, which analyzes the bacterial profile using constantly modernizing methods according to the current knowledge. The laboratory has experience mainly with human samples processing typical for microbiome research, such as stools and buccal swabs. However, we are also familiar with less typical samples, such as nasopharynx swabs and meconium. We also process environmental samples, where we focus on dust, water or soil microbiome. Our laboratories' experienced experts use verified and standardized procedures for DNA isolation, library preparation, and sequencing, including all necessary control steps. Our core facility works closely with other divisions in a multidisciplinary approach, necessary for the exposome studies. 


The Core facility is equipped with the following equipment and expertise:

Analysis and equipment

  • Preparation of a library for 16S rRNA gene including experimental design, DNA isolation, preparation of amplicons (V4 region) and sequencing on Illumina MiSeq instrument.
  • Preparation of a library for ITS gene, including experimental design, DNA isolation, preparation of amplicons and sequencing on Illumina MiSeq instrument.
  • Preparation of a library for whole metagenomic sequencing (WMGS) including experimental design, DNA isolation, library preparation using Nextera DNA Flex Library Prep (Illumina) and sequencing on Illumina NextSeq instrument.

Quality controls are performed using a fluorimeter, real time PCR and capillary electrophoresis. The analyses result in FastQ flies - the data processing and analysis could be realized in cooperation with specialised core facility


Our researchers have extensive training experience in their respective fields of research. Trainings are tailored to the customer’s needs, however, are mainly focused on sample preparation, analysis, familiarization with laboratory technique and data interpretation. Training is done in the RECETOX laboratories.

Access to the laboratories is available to academic users and researchers, including representatives of the commercial sphere and industry. Academic users and researchers can access through the Open access project. Industrial users can directly contact RNDr. Petra Růžičková, Ph.D., who will answer questions about available capacities, expertise and other conditions of cooperation.
